I have 2 copies of this Digimon in my battle area, and both are deleted at the same time by an opponent's skill. Do both copies activate their [On Deletion] skills?

No. The effects for both copies are triggered, but since the cards themselves have been deleted and sent to the trash, they're no longer in the battle area, which means their effects can't be activated.
